I have the exact same issue described over here: the domain name gets added in front of any links I add in the alert template. But I don't understand how he/she managed to solve it in the end...
So for example:
the link to the agent-side ticket page --> I add this in the template href="%{ticket.staff_link} (which automatically get re-written as "href="%%7Bticket.staff_link%7D""") and in my email I will have a link like this: https://domain.com/scp/https://domain.com/scp/tickets.php?id=197
Any idea what could be the source of this issue??

They edited the email template and removed the domain name that it sounds like someone hard coded into the template.
Or they altered the HelpDesk URL at Admin panel -> Settings -> System -> Helpdesk URL
