Number Formats are set per-Help Topic; not per-Department. You would need to create a new Format and Sequence for each new number set you want to count separately. You can go to each Help Topic, set New Ticket Options > Ticket Number Format to Custom, set your Format, click Manage next to Sequence, click Add New Sequence, name the sequence, set the increment and padding, save, set the Sequence to the sequence you created, and save changes.
