I would like to know if it would be possible to assign the department when opening the ticket via email?

Simply go to the system email and set the Department accordingly. Afterwards, when Tickets are created from that system email the system will set the Department accordingly. Keep in mind that other settings can override this default like Ticket Filters, Help Topic defaults, etc.
