I have download the latest 1.14.x, and uploaded the files to /var/www/html/scripts and /var/www/html/upload using WinSCP.

When I log back into the web admin, it shows that there is no upgrade to do. If I manually go to the upgrade.php link, it shows that there is nothing to do - "Nothing to do! System already upgraded to v1.9.12 with no pending patches to apply."

I have never upgraded OSTicket before, and I did not originally install it in our environment. The only thing I can tell that is different, is that all the files are located directly in /var/www/html/*, and most documentation I see shows it as being in /var/www/html/OSTicket or similar. Could this be causing the problems of it not recognizing there are files in the upload folder to update?

Ok, I was being dumb. There was an "upload" folder on the server, so I put all the files in there. I didn't realize I was actually supposed to put all the files from the upload folder into just /var/www/html.

Got it upgraded! Having some trouble fetching emails - "Can't open mailbox" but the upgrade happened!
