Recently we have made some modifications in thread-export.tmpl.php, (hardcoded html from mjml.io) Im wondering what php file is used for sending the autoresponse emails.
Any clue?

Probably this: /include/class.email.php Which also uses /include/class.mailer.php and /include/pear/Mail.php
