Same problem here, did you resolve it or anyone know what causes this?

Doesn't appear to be every message sent, maybe related to the end user email system?

Do you by any chance have php5-suhosin enabled? If so, then try this patch and let us know if it fixes the issue (background discussion here). Alternatively, you can try using SMTP for outgoing email.
