Where do I change the link of the Logo. I have placed my custom logo and would like to point it back to the main website page....not to the ticket page. Searched thru the setup. I hope i am just overlooking it.

You cannot change the client side logo url in the UI currently. If this is something that you really want to do you could edit /include/client/header.inc.php on line 39. As a warning though you will have to redo this change every time you upgrade osTicket.

Would it be possible to use a stylesheet to put my menus at the top of the ticket page? That would give users a link to return.

You can change your css as you see fit. Like I mentioned before though you will have to redo this change every time you upgrade osTicket.
