Is it possible to block New Message Auto-response from going out to certain domains?, for example the helpdesk gets alerts and messages from our MS 365 system, which we don't obvisuoly want it to reply to that message, as well as we have voip and other systems that send messages to the that helpdesk account.

No, you can only disable New Message Auto-response at the Department level and/or System Email level. This is explained at the top of the page when configuring the auto-responder settings.

What you can do is create a Department specifically for emails in said domain and you can disable the auto-response there. To assist with this you can create a Ticket Filter to route all new Tickets from those domains to the Department.

There is a Filter Action for Set Department.
